In the years 1990-1991 and 2002-2004, Andrzej Witkowski led an investigation into the murder of the chaplain of "Solidarity", Blessed Father Jerzy Popiełuszko, making a number of key findings. The case was taken away from him twice (December 1991 and October 2004). In both cases, the reason for these decisions was the intention to bring criminal charges against the former head of the Ministry of Internal Affairs, General Czesław Kiszczak.
